A systematic review of East African-Indian family of Mycobacterium tuberculosis in Brazil BJID
Duarte,Tonya Azevedo; Nery,Joilda Silva; Boechat,Neio; Pereira,Susan Martins; Simonsen,Vera; Oliveira,Martha; Gomes,Maria Gabriela Miranda; Penha-Gonçalves,Carlos; Barreto,Mauricio Lima; Barbosa,Theolis.
ABSTRACT Introduction: The Mycobacterium tuberculosis East African-Indian (EAI) spoligotyping family (belonging to lineage 1, Indo-Oceanic, defined by the region of deletion RD239) is distributed worldwide, but is more prevalent in Southeast Asia, India, and East Africa. Studies in Latin America have rarely identified EAI. In this study, we describe the occurrence of the EAI family in Brazil. Methods: EAI was identified in a systematic literature review of genetic diversity studies pertaining to M. tuberculosis in Brazil, as well as in a survey conducted in Salvador, Bahia, located in the northeastern region of this country. Results: The EAI6-BGD1 spoligotyping family and the EAI5 Spoligotype International Type (SIT) 1983 clade were the most frequently...

Biogeographical distribution of Rimicaris exoculata resident gut epibiont communities along the Mid-Atlantic Ridge hydrothermal vent sites ArchiMer
Durand, Lucile; Roumagnac, Marie; Cueff-gauchard, Valerie; Jan, Cyrielle; Guri, Mathieu; Tessier, Claire; Haond, Marine; Crassous, Philippe; Zbinden, Magali; Arnaud-haond, Sophie; Cambon-bonavita, Marie-anne.
Rimicaris exoculata is a deep-sea hydrothermal vent shrimp which enlarged gill chamber houses a complex trophic epibiotic community. Its gut harbours an autochthonous and distinct microbial community. This species dominates hydrothermal ecosystems megafauna along the Mid-Atlantic Ridge, regardless of contrasted geochemical conditions prevailing in them. Here, the resident gut epibiont community at four contrasted hydrothermal vent sites (Rainbow/TAG/Logatchev/Ashadze) was analysed and compiled with previous data to evaluate the possible influence of site location, using 16S rRNA surveys and microscopic observations (TEM, SEM and FISH analyses). Filamentous epibionts inserted between the epithelial cells microvilli were observed on all examined samples....

Bluetongue virus spread in Europe is a consequence of climatic, landscape and vertebrate host factors as revealed by phylogeographic inference ArchiMer
Jacquot, Maude; Nomikou, Kyriaki; Palmarini, Massimo; Mertens, Peter; Biek, Roman.
Spatio-temporal patterns of the spread of infectious diseases are commonly driven by environmental and ecological factors. This is particularly true for vector-borne diseases because vector populations can be strongly affected by host distribution as well as by climatic and landscape variables. Here, we aim to identify environmental drivers for bluetongue virus (BTV), the causative agent of a major vector-borne disease of ruminants that has emerged multiple times in Europe in recent decades. In order to determine the importance of climatic, landscape and host-related factors affecting BTV diffusion across Europe, we fitted different phylogeographic models to a dataset of 113 time-stamped and geo-referenced BTV genomes, representing multiple strains and...

Characterisation of a novel fruit type found in Ehretia (Ehretiaceae, Boraginales) Naturalis
Gottschling, M.; Hilger, H.H..
Ehretia (Ehretiaceae, Boraginales) has been divided into two major clades, characterised by fruits with four endocarpids (Ehretia I, including species of Ehretia formerly belonging to Rotula) and by fruits with two endocarpids (Ehretia II, plus E. microphylla (= Carmona retusa) with an undivided endocarp), respectively. Both molecular (ITS1) and morphological data support the recognition of an additional clade, Ehretia III (E. longiflora species group). Its representatives are characterised by four endocarpids (as in Ehretia I), but differ in the presence of distinct lamellae on the abaxial surface of each endocarpid (as in Bourreria, also belonging to Ehretiaceae). However, molecular data suggest a close relationship with Ehretia II. At least three...

Circumpolar dataset of sequenced specimens of Promachocrinus kerguelensis (Echinodermata, Crinoidea) ArchiMer
Hemery, Lenaig G.; Ameziane, Nadia; Eleaume, Marc.
This circumpolar dataset of the comatulid (Echinodermata: Crinoidea) Promachocrinus kerguelensis (Carpenter, 1888) from the Southern Ocean, documents biodiversity associated with the specimens sequenced in Hemery et al. (2012). The aim of Hemery et al. (2012) paper was to use phylogeographic and phylogenetic tools to assess the genetic diversity, demographic history and evolutionary relationships of this very common and abundant comatulid, in the context of the glacial history of the Antarctic and Sub-Antarctic shelves (Thatje et al. 2005, 2008). Over one thousand three hundred specimens (1307) used in this study were collected during seventeen cruises from 1996 to 2010, in eight regions of the Southern Ocean: Kerguelen Plateau, Davis Sea, Dumont d'Urville...

Demographic history of wood stork (Mycteria americana) Brazilian Pantanal colonies revealed by mitochondrial DNA analysis Genet. Mol. Biol.
Lopes,Iara Freitas; Brito,Reinaldo Alves de; Henrique-Silva,Flávio; Del Lama,Silvia Nassif.
We used mitochondrial DNA (mtDNA) sequences to investigate the demographic history of the wood stork (Mycteria americana) populations in the Brazilian Pantanal. Sequences of 390/460 bp fragment of the mtDNA control region were analyzed in 62 wood stork specimens from 8 colonies using neutrality tests, phylogeographic, and coalescent analyses. Population expansion was supported by the significantly negative values of Tajima’s (D = -2.071) and Fu’s (Fs = -14.544) statistics and the unimodal pattern of mismatch distribution. Nested clade analyses indicated a historic range expansion event and recurrent gene flow that was restricted by isolation by distance as explanations for the haplotype distribution among the sampled colonies. High genetic diversity and...

Evidence for the presence of the Portuguese oyster, Crassostrea angulata, in northern China ArchiMer
Lapegue, Sylvie; Batista, Frederico; Heurtebise, Serge; Yu, Ziniu; Boudry, Pierre.
The Pacific oyster, Crassostrea gigas (Thunberg), and the Portuguese oyster, C. angulata (Lamarck), are two closely related taxa. Although these two taxa were both introduced from Asia into Europe. one (C. gigas) was voluntarily introduced in the early 1970s, whereas the other (C. angulata) was presumed to be present in Europe for at least four centuries, but nearly disappeared because of disease. Few C. angulata populations remained in southern Portugal, Spain and Morocco and their putative origin was traced in Taiwan. The present paper reports evidence for its presence in Northern China. We reanalyzed recently published mitochondrial cytochrome oxidase C subunit I (COI) sequence data from presumed Dalianwan oysters (C. talienwhanensis) and compared them...

Evolutionary history of Phakopsora pachyrhizi (the Asian soybean rust) in Brazil based on nucleotide sequences of the internal transcribed spacer region of the nuclear ribosomal DNA Genet. Mol. Biol.
Freire,Maíra C. M.; Oliveira,Luiz O. de; Almeida,Álvaro M. R. de; Schuster,Ivan; Moreira,Maurilio A.; Liebenberg,Merion M.; Mienie,Charlotte M. S..
Phakopsora pachyrhizi has dispersed globally and brought severe economic losses to soybean growers. The fungus has been established in Brazil since 2002 and is found nationwide. To gather information on the temporal and spatial patterns of genetic variation in P. pachyrhizi , we sequenced the nuclear internal transcribed spacer regions (ITS1 and ITS2). Total genomic DNA was extracted using either lyophilized urediniospores or lesions removed from infected leaves sampled from 26 soybean fields in Brazil and one field in South Africa. Cloning prior to sequencing was necessary because direct sequencing of PCR amplicons gave partially unreadable electrophoretograms with peak displacements suggestive of multiple sequences with length polymorphism. Sequences...

EXTINCTION RISK OR LACK OF SAMPLING IN A THREATENED SPECIES: GENETIC STRUCTURE AND ENVIRONMENTAL SUITABILITY OF THE NEOTROPICAL FROG PRISTIMANTIS PENELOPUS (ANURA: CRAUGASTORIDAE) Pap. Avulsos de Zool. (São Paulo)
RESTREPO,ADRIANA; VELASCO,JULIAN A.; DAZA,JUAN M..
ABSTRACT IUCN Red Lists have been a valuable tool to prioritize conservation plans in endemic neotropical frogs. However, many areas in this region are poorly known in terms of their diversity and endemism. Based on examined museum specimens of the threatened species Pristimantis penelopus we revised its geographic distribution and determined the habitat suitability using niche modeling techniques. Using a mitochondrial fragment of COI gene, we determine the phylogenetic position and the extent of the genetic variation across its distribution in Colombia. We present the first records of P. penelopus for the Cordillera Oriental, the western versant of Cordillera Occidental and the northern portion of the Cauca river basin. Based on the molecular...

Genetic and morphometric differences between yellowtail snapper (Ocyurus chrysurus, Lutjanidae) populations of the tropical West Atlantic Genet. Mol. Biol.
Vasconcellos,Anderson V.; Vianna,Paulo; Paiva,Paulo C.; Schama,Renata; Solé-Cava,Antonio.
Populations of Ocyurus chrysurus were compared genetically and morphometrically along the West Atlantic coast to test the null hypothesis of population homogeneity in the area. Brazilian populations were found to be differentiated in shape (canonical variates analysis; F[48,515] = 10.84, p < 0.0001). Analyses of mitochondrial DNA sequences (663 bp of the control region) did not show any differences between Brazilian populations but could detect differences between Brazilian and Caribbean (Belize) populations. The samples from Pernambuco differed significantly from the other Brazilian populations in allozyme frequencies (11 loci; F ST = 0.167; p < 0.05), but this may have resulted from the small number of samples analysed for that population. Sequence...

Genetic differentiation through dispersal and isolation in two freshwater fish species from coastal basins of Northeastern Brazil Neotropical Ichthyology
Abreu,João Marcelo S.; Waltz,Brandon T.; Albert,James S.; Piorski,Nivaldo M..
Abstract The coastal basins in Northeastern Brazil used in this study make up two different ecoregions for freshwater fishes (Amazonas estuary and coastal drainages, and Parnaiba) and two areas of endemism for Characiformes (Maranhão and Parnaíba), and exhibits a diversified yet poorly explored freshwater fish fauna. The population structure and biogeography of two migratory freshwater fish species that are commercially exploited from Maranhão and Parnaíba regions were herein analyzed. Molecular sequence data and statistical analyses were used to estimate haplotypes networks and lineage divergence times and correlated with hydrographic history of drainage and paleodrainages of the region. A total of 171 sequences was produced for both species, Schizodon...

Genetic diversity and inter-specific relations of western Mediterranean relic Abies taxa as compared to the Iberian A. alba ArchiMer
Dering, Monika; Sekiewicz, Katarzyna; Boratynska, Krystyna; Litkowiec, Monika; Iszkulo, Gregorz; Romo, Angel; Boratynski, Adam.
Several Abies species are currently present in the Mediterranean region and most of them are endemic taxa and tertiary relicts. Using six nuclear microsatellites, we studied the genetic structure and interspecific relationships among West Mediterranean firs, A. pinsapo (Spain), A. maroccana and A. tazaotana (Morocco). Based on the hypothesis that A. pinsapo could historically exchange genes with A. alba growing in the Pyrenees via secondary contact, we investigated the level of genetic admixture between these species using a Bayesian approach. The studied populations showed moderate genetic diversity (mean H-E=0.598) and a high level of genetic differentiation (F-ST=0.225) that was especially pronounced between A. alba and the African firs. All populations...

Genetic structure of the snakehead murrel, Channa striata (channidae) based on the cytochrome c oxidase subunit I gene: influence of historical and geomorphological factors Genet. Mol. Biol.
Jamaluddin,Jamsari Amirul Firdaus; Pau,Tan Min; Siti-Azizah,Mohd Nor.
Nucleotide sequences of a partial cytochrome c oxidase subunit I gene were used to assess the manner in which historical processes and geomorphological effects may have influenced genetic structuring and phylogeographic patterns in Channa striata. Assaying was based on individuals from twelve populations in four river systems, which were separated into two regions, the eastern and western, of the biodiversely rich state of Perak in central Peninsular Malaysia. In 238 specimens, a total of 368-bp sequences with ten polymorphic sites and eleven unique haplotypes were detected. Data on all the twelve populations revealed incomplete divergence due to past historical coalescence and the short period of separation. Nevertheless, SAMOVA and F ST revealed...

Genetic variability in mitochondrial and nuclear genes of Larus dominicanus (Charadriiformes, Laridae) from the Brazilian coast Genet. Mol. Biol.
Dantas,Gisele Pires de Mendonça; Meyer,Diogo; Godinho,Raquel; Ferrand,Nuno; Morgante,João Stenghel.
Several phylogeographic studies of seabirds have documented low genetic diversity that has been attributed to bottleneck events or individual capacity for dispersal. Few studies have been done in seabirds on the Brazilian coast and all have shown low genetic differentiation on a wide geographic scale. The Kelp Gull is a common species with a wide distribution in the Southern Hemisphere. In this study, we used mitochondrial and nuclear markers to examine the genetic variability of Kelp Gull populations on the Brazilian coast and compared this variability with that of sub-Antarctic island populations of this species. Kelp Gulls showed extremely low genetic variability for mitochondrial markers (cytb and ATPase) and high diversity for a nuclear locus (intron...

High-level phylogeographic structuring of Neoleucinodes elegantalis Guenée (Lepidoptera, Crambridae) in Brazil: an important tomato pest Rev. Bras. entomol.
Maia,André V.P.; Almeida,Cícero; Santoro,Kleber R.; Melo,João L.A.; Oliveira,José V.; Guedes,Raul N.C.; Badji,César A..
ABSTRACT Neoleucinodes elegantalis is an important tomato pest in Brazil, occurring throughout the country and resulting in economic losses in agriculture. In several species, biogeographic studies in Brazil indicate the structuring of populations, following the refuge model, with a split between the populations of the northeast and the southeast regions of Brazil. The objective of this work was to analyze the phylogeography of N. elegantalis in Brazil, understanding its population structure and the demographic patterns. Larvae were collected from eight locations throughout Brazil, and the mitochondrial cytochrome c oxidase subunit 1 gene was analyzed. A total of 628 bp in 51 individuals were obtained, showing 12 haplotypes with a haplotype diversity of...

Historical biogeography of fishes from coastal basins of Maranhão State, northeastern Brazil Neotropical Ichthyology
Abreu,João Marcelo S.; Craig,Jack M.; Albert,James S.; Piorski,Nivaldo M..
ABSTRACT The Amazonian ichthyofauna is one of the most diverse in the world, yet fishes from the adjacent coastal basins of Maranhão State in Northeastern Brazil remain poorly known. We use phylogeographic, community phylogenetic and phylogenetic beta diversity methods to study the biogeographic history of fishes from the coastal basins of Maranhão State. We report a total of 160 fish species from the basins of the Maranhão region, representing a 93% increase over results of previous studies. All the fish species assemblages from Maranhão are polyphyletic, with only a few putative sister species pairs inhabiting the region. The modern watershed divides among Maranhão basins do not form substantial barriers to dispersal for freshwater fish species, and are...

Longitudinal differentiation among pelagic populations in a planktic foraminifer ArchiMer
Ujiie, Yurika; Asami, Takahiro; De Garidel-thoron, Thibault; Liu, Hui; Ishitani, Yoshiyuki; De Vargas, Colomban.
Evolutionary processes in marine plankton have been assumed to be dependent on the oceanic circulation system, which transports plankton between populations in marine surface waters. Gene flow facilitated by oceanic currents along longitudinal gradients may efficiently impede genetic differentiation of pelagic populations in the absence of confounding marine environmental effects. However, how responsible oceanic currents are for the geographic distribution and dispersal of plankton is poorly understood. We examined the phylogeography of the planktic foraminifer Pulleniatina obliquiloculata in the Indo-Pacific Warm Pool (IPWP) by using partial small subunit ribosomal DNA (SSU rDNA) sequences. We found longitudinal clines in the frequencies of three...

Maintenance of genetic differentiation across a transition zone in the sea: discordance between nuclear and cytoplasmic markers ArchiMer
Lemaire, Christophe; Versini, J; Bonhomme, Francois.
To investigate the origin and maintenance of the genetic discontinuity between Atlantic and Mediterranean populations of the common sea bass (Dicentrarchus labrax) we analysed the genetic variation at a fragment of mitochondrial cytochrome b sequence for 18 population samples. The result were also compared with new or previously published microsatellite data. Seven mitochondrial haplotypes and an average nucleotidic divergence of 0.02 between Atlantic and Mediterranean populations that matches a Pleistocene allopatric isolation were found. The frequency variation at the cytochrome b locus was many times greater between Atlantic and Mediterranean populations ((θ) over cap (C) = 0.67) than at microsatellite loci ((θ) over cap (N) = 0.02)....

Mitochondrial and nuclear DNA phylogeography of Crassostrea angulata, the Portuguese oyster endangered in Europe ArchiMer
Huvet, Arnaud; Lapegue, Sylvie; Magoulas, A; Boudry, Pierre.
The respective status of the Portuguese oyster, Crassostrea angulata, and the Pacific oyster, Crassostrea gigas, has long been a matter of controversy. Morphological and physiological similarities, homogeneity of allozyme allelic frequencies between populations of the two taxa and the demonstration of hybridization lead most authors to suggest that they should be regrouped within the same species. The risk of introgression and the present expansion of C. gigas aquaculture in Europe raises the question of the need for preservation of C. angulata in Europe, as only a few populations remain. We studied European and Asian populations of C. gigas and C. angulata using microsatellite and mitochondrial DNA markers to estimate their genetic diversity and...

The taxonomic status of Crassostrea angulata and Crassostrea gigas has long been a matter of controversy. Morphological and physiological similarities, as well as homogeneity in allelic frequencies on allozymes between the populations of the two taxa, lead most authors to suggest to regroup of the two within the same species. European and Asian populations of C. gigas and C. angulata have been studied using microsatellite and mitochondrial DNA markers. The analysis of genetic distances and the distribution of allelic and haplotype frequencies revealed a differentiation between the populations of C. gigas and C. angulata. The data allowed the construction of Neighbor-joining trees for each of the two types of markers. Similar topologies appeared with data...
